Linux also tends to be a cheaper option and as Ben says, there is an absolute huge community of people to help with linux hosting and scripting etc.

How do they perform?
Linux can handle a high number of processes running at the same time much better than Windows - that Windows' stability decreases faster when more processes run on the machine.

Windows servers main selling point is it uses, ASP and ASP.NET.
So if your planning to use PHP for example your best sticking with Linux.

Are you looking for a E-Commerce solution?
A handy thread on this forum can be found here highlighting key free and feature rich scripts.
Link: http://www.webdesignerforum.co.uk/index.php?showtopic=8
I have had the opportunity to experience both since I used to provide free web hosting on both servers.

Windows server tend to be very expensive because its a rarity and the security. Windows allows you to use more scripts that Linux does not allow such as .asp files. However, the panels that can run on windows are very limited and not as good as Linux. Linux has panels such as iPanel, cPanel, webadmin, ravencore, and many more. All of these are great and better compared to window's.

To run a e-commerce site, you have to consider how much security will you need, do you want shell access and most importantly what language is your script written in.
I would go with Linux in your case, because most e-commerce script tends to be coded in php and in my oppinion the best platform for php is Linux. In addition, you should use cPanel because of the flexibility of the panel and easy maintenance. However, I would recommend you request your service providers to add extra security and I would be very aware of the type of visitors.

A demo of a e-commerce site:
http://orvashoes.us.to
- that is just a demo for a website I was hired to crate. It is running on a php and mySQL based script with custom design and coding work. The site is very secure as I have set registration requirement and secure tansaction when order is made (the registration because, when they register, their IP will be tracked).

Suggested hosting company: http://vpsbyte.net http://stackedtech.com << offers great security, however I'm not hosted with them because of the lack of hosting space they provide. but they offer great bandwidth.
